The 11th South Asian Games gold medalist Shakya lost to a German player 3-0 in the first round of women´s 53 kg weight category on Wednesday while Manandhar lost to a player from Thailand 5-1 in men´s 58 kg weight category.
On Monday, Chaulagain and Thapa had put up tough challenge to their respective opponents but Shakya and Manandhar could not do so.
"The players gave their 100 percent but could not succeed. They are serious about their first round exit," said Nepali team coach Deepak Bista.
A four-member Nepali team had reached South Korea, where Manandhar joined the team in Korea as he has been pursuing higher education in South Korea.
The World University Taekwondo Championship is organized by the International University Sports Federation (FISU) in Pocheon, South Korea from May 25 to 30.
